Indian ink is used in histology to permanently mark the margins of tissue specimens.
It is a very useful tool to pathologists by assisting with cancer diagnosis.
In Microbiology it is used as a negative stain, which is staining a slide containing bacteria black in order to see if a cell contains a gelatinous capsule
